For small batches, you can consider inkjet printing, but it is troublesome. A masking template needs to be made for each color, and it is difficult to handle delicate areas.

For large quantities, according to conventional PCB practices, you only need to make multiple silk-screen layers, each corresponding to a color. This method cannot be done directly with PCB software, but it can be implemented with multiple PCB boards of the same size, but the other ones only have silk-screen layers, and if there are several colors, you need to make several PCB files. Finally, tell the PCB factory that only the silk-screen layer board only needs to open the silk-screen mold, and then use different colors of ink for multiple color printing. This method can be implemented with conventional PCB software and PhotoShop, generate an image in PS, and then output it into multiple bitmaps of different colors by color layer, and each bitmap is then converted into PCB silk screen. This method is a stupid way, but it can be fully realized based on the existing PCB process.
